The Cheesecake Factory on University in Palo Alto is open til 11 Mon-Thurs, and until midnight on Fri. & Sat,m and til 10 on Sunday. Their desserts are out of this world! You can view their menu here: http://www.thecheesecakefactory.com/menu.htm

Heidi Pies in San Mateo is open 24hrs. Not the best ambiance (think Dennys), but it will do for late nights.

I second Nopa, and would add Sweet Inspiration on Market. Nopa is great, I haven't been to Sweet Inspiration in awhile, though.

Mel's Diner. Don't laugh. If you like American style desserts then try them. Apple pie ala'mode. Delicious sundaes.

I don't know how late they are open but Baker's Square in San Bruno located in the corner of Sneath and Rollingwood. They have a wide selection of desserts.

+1 for Heidi Pies, you can always go to Denny's. Mel's is off the hook also. As for Bakers Square in San Bruno I believe they close early around 10pm. Fridays close at 2am, and you can get a couple shots to go along with your desert.
